Nadal's previous win was in 2005 when he beat Argentine Guillermo Coria in three sets. It is also Nadal's sixth title of the season.
The Spaniard took only 92 minutes to defeat Kyrgios, taking revenge from the Cincinnati Masters courts where he lost to the 22-year-old in the quarter-finals.
Kyrgios, ranked 19th in the world, saw off Alexander Zverev of Germany 6-3, 7-5 to reach the final in Beijing on Saturday.
He lost the chance to land his first title of the season losing to Nadal.
